I've noticed that the score counter doesn't always work properly, but I haven't really dug into it...

Does this always happen at the same point? Is there anything you have done before it starts to occur, such as saving the campaign?

That bug is present in the original game. But it would be nice if Zidane could fix it in UA Source. :P It can occur in any map and I think having many units as well as saving and reloading increase the odds of encountering it. I think rearranging or destroying many squads can sometimes "fix" it but ...

Some common problems and possible workarounds are listed in the wiki:

Using UA_source instead of the original is a good way to solve most problems on modern systems.

Mario's New MD and Brachy's MID are indeed working fine, we still have their authors active and those mods were made relatively later in the community, but yes many of the old mods where authors are not even present anymore will require some adjustments. Interesting finds... I agree that this can be disadvantageous to the AI, especially against experienced players, but I see some logic here. The initial reduction of cost allows the AI to quickly create a decent army to defend itself or attack during the early stages of play, or when it's being heavi...
